So it seems that the problem with the windows not being remembered can be worked around by being a dirty filthy slobbish dirtbag pig. Yup, all you need to remember is to leave some space between the top of the pedia/policy windows and the bottom of the topbar where all the status and menus are. If they touch BAM! It won't save the positions.
